(Since as per Catalyst the kyber crystals were recovered and handed over to Galen Erso, presumably they were pulled out of the crucible afterwards; I don’t think fire is ultimately going to do all that much to a kyber.)
Given that Kyber crystals are extremely heat resistant and can handle large amounts of energy without cracking, then no. I really doubt the fire in that crucible is going to do anything at all to them.
